  • 简介:Expressedsequencetags(ESTs)arewidelyusedingenesurveyresearchtheseyears.TheESTPipelineSystem,softwaredevelopedbyHangzhouGenomicsInstitute(HGI),canautomaticallyanalyzedifferentscalarESTsequencesbysuitablemethods.Alltheanalysisreports,includingthoseofvectormasking,sequenceassembly,geneannotation,GeneOntologyclassification,andsomeotheranalyses,canbebrowsedandsearchedaswellasdownloadedintheExcelformatfromthewebinterface,savingresearcheffortsfromroutinedataprocessingforbiologicalrulesembeddedinthedata.

  • 简介:Sincepigisanimportantlivestockspeciesworldwide,itsgeneexpressionhasbeeninvestigatedintensively,butrarelyinbrain.Inordertostudygeneexpressionprofilesinthepigcentralnervoussystem,wesequencedandanalyzed43,122highquality5′endexpressedsequencetags(ESTs)fromporcinecerebellum,cortexcerebrum,andbrainstemcDNAlibraries,involvingseveraldifferentprenatalandpostnataldevelopmentalstages.TheinitialESTswereassembledinto16,101clustersandcomparedtoproteinandnucleicaciddatabasesinGenBank.Ofthesesequences,30.6%clustersmatchedproteindatabasesandrepresentedfunctionknownsequences;75.1%hadsignificanthitstonucleicaciddatabasesandpartialrepresentedknownfunction;73.3%matchedknownporcineESTs;and21.5%hadnomatchestoanyknownsequencesinGenBank.WeusedthecategoriesdefinedbytheGeneOntologytosurveygeneexpressionintheporcinebrain.

  • 简介:ToobtainaprimaryoverviewofgenediversityandexpressionpatterninLycorislongituba,4,992ESTs(ExpressedSequenceTags)fromL.Longitubabudweresequencedand4,687cleanedESTswereusedforgeneexpressionanalysis.ClusteredbythePHRAPprogram,967contigsand1,343singletswereobtained.Blastsearchshowedthat179contigsand227singlets(totally1,066ESTs)hadhomologuesinGenBankand3,621ESTswerenovel.

  • 简介:Toenrichthegenomicinformationofthecommerciallyimportantfishspecies,weobtained5,063high-qualityexpressedsequencetags(ESTs)fromthemusclecDNAdatabaseofthemandarinfish(Sinipercachuatsi).Clusteringanalysisyielded1,625uniquesequencesincluding443contigs(from3,881ESTsequences)and1,182sin-gletons.BLASTXsearchesshowedthat959uniquesequencessharedhomologytoproteinsintheNCBInon-redundantdatabase.Atotalof740uniquesequenceswerefunctionallyannotatedusingGeneOntology.The1,625uniquesequenceswereassignedtoKyotoEncyclopediaofGenesandGenomesreferencepathways,andtheresultsindicatedthattranscriptsparticipatinginnucleotidemetabolismandaminoacidmetabolismarerelativelyabundantinS.chuatsi.Meanwhile,weidentified15genestobeabundantlyexpressedinmuscleofthemandarinfish.Thesegenesareinvolvedinmusclestructuralformationandregulationofmuscledifferentiationanddevelopment.ThemostremarkablegeneinS.chuatsiisnucleasediphosphatekinaseB,whichisrepresentedby449ESTsequencesaccountingfor8.86%ofthetotalESTsequences.Ourworkprovidesatranscriptprofileexpressedinthewhitemuscleofthemandarinfish,layingdownafoundationinbetterunderstandingoffishgenomics.

  • 简介:ExpressedSequenceTag(EST)analysishaspioneeredgenome-widegenediscoveryandexpressionprofiling.Inordertoestablishageneexpressionindexinthericecultivarindica,wesequencedandanalyzed86,136ESTsfromninericecDNAlibrariesfromthesuperhybridcultivarLYP9anditsparentalcultivars.WeassembledtheseESTsinto13,232contigsandleave8,976singletons.Overall,7,497sequenceswerefoundsimilartotheexistingsequencesinGenBankand14,711arenovel.Thesesequencesareclassifiedbymolecularfunction,biologicalprocessandpathwaysaccordingtotheGeneOntology.WecomparedoursequencedESTswiththepubliclyavailable95,000ESTsfromjaponica,andfoundlittlesequencevariation,despitethelargedifferencebetweengenomesequences,Wethenassembledthecombined173,000riceESTsforfurtheranalysis.UsingthepooledESTs,wecomparedgeneexpressioninmetabolismpathwaybetweenriceandArabidopsisaccordingtoKEGG.Wefurtherprofiledgeneexpressionpatternsindifferenttissues,developmentalstages,andinaconditionalsterilemutant,aftercheckingthelibrariesarecomparablebymeansofsequencecoverage.Wealsoidentifiedsomepossiblelibraryspecificgenesandanumberofenzymesandtranscriptionfactorsthatcontributetoricedevelopment.
